Dominic Green fired in a goal-of-the-season contender to earn Daggers a crucial away win that sees them nine points clear of the relegation zone.
Brian Woodall netted his 10th of the season to give the visitors a half-time lead.
Rowan Vine levelled after the break, but substitute Green took centre stage with a stunning strike to extend Daggers unbeaten run to six matches that virtually assures League Two survival.
Two changes from the side that drew with Burton Albion saw Green and John Akinde drop to the bench, with Billy Bingham and Josh Parker coming in to a 4-5-1 system.
In a slow first half, not helped by the torrid conditions, the visitors had the first real chance on 12 minutes when Woodall broke away from the defence, but shot into the side-netting.
Midway through the half, Chris Whelpdale stung the palms of Chris Lewington with a long-range effort at the other end.
And Lewington continued his impressive form by saving Mathieu Baudry’s blushes after the defender was caught in possession by Jack Payne, but the keeper was quick off his line to smother his shot.
On 38 minutes, the visitors edged ahead as Abu Ogogo broke down the right and his shot across goal was parried into the path of Woodall to fire in from close range.
After the break, Gills keeper Paulo Gazzaniga made a stunning save to deny Parker the second.
Medy Elito broke down the left and pulled the ball back to Parker from the byline. The Oldham loanee struck first time, but Gazzaniga, initially moving the wrong way, adjusted his feet and palmed the low shot away.
Just as Daggers appeared to be turning the screw, the home side levelled.
Scott Doe was caught flat-footed by a long ball forwards and Vine nipped in to curl the ball past Lewington on 58 minutes.
Gillingham then enjoyed their best spell of the match with Whelpdale shooting straight at Lewington.
But a stunning individual goal from Green handed Daggers the points.
The substitute burst down the right-flank, cut past challenges from Danny Jackman and Payne, before cutting on to his left foot and blasting in from the edge of the box.
